Tokyo to Saga-shi

Do you mean Saga in Kyushu? You can indeed travel here with the JR Pass from Tokyo, the route is mainly traveled on the Shinkansen and takes about 420-450 minutes all together. Here is an example route.

You can exchange your JR Pass voucher at either Haneda Airport or Tokyo station, however you can only buy the voucher itself outside of Japan.
