Should I go in train and have all sightseeing {(Mt Fuji, Cruise on Lake Ashi, Mt. Komagatake Ropeway (round trip),} same day and return back to Tokyo or should I stay in Hakone as I want to go to Kyoto next day? Is this train journey covered in JR pass?

Hi there,
Consider staying near Odawara station (in Hakone) for this trip. From Odawara you can use the Shinkansen directly to Kyoto but don't have to travel back to Tokyo station.
The train from Odawara to Kyoto is covered by the JR Pass.
