Hi there,
Koya-san does not have a JR station and you will have to use non-JR transport, at least part of the way there.
The most economic option with the JR Pass is to use a local train from Osaka station to Hashimoto station and use the Nankai Express from there to Koya-san. The cost from there is ¥ 830, including the cable car up Koya-san.
