so I take the bus to Gotemba then to Togendai I can take the ropeway to owakudani and so on with the ropway to gora

One little question

Is the Fuji Hakone Pass accepted
between the train ride from Shinjuku to Otsuki
the bus is accepted but the train i dont known ?

It depends, you can use a Hakone Free pass from Shinjuku on the Odakyu line but not on the JR lines. You can of course use a JR Pass to travel to Otsuki as well.
