Hi there,

Fuji is a very beautiful place to visit but and best reached from Tokyo. Going from Fuji to Kyoto basically means going back to Tokyo, to take the bullet train there. I would suggest to change your plan from visiting Fuji and Kyoto on the same day to visiting Fuji and then return to Tokyo to spend the night there, you can take an early train next morning to Kyoto, which is only 160minutes away. This way you also won't have to carry your luggage all the time.

An alternative way would be to visit the Hakone region. Which has a very easy stop between Tokyo and Kyoto, called Odawara. Hakone has some very beautiful nature and is famous for its stunning views of Fuji-san. You could visit there and take a late train to Kyoto without incurring extra travel time.

I hope this helps,
Daniel

Hi Again,

The JR Pass will almost cover all of your travels. Depending on the route you chose some small fees may apply.

The last part to Fuji is travelled on the Fujikyu line, which is not part of the JR Network. You can travel to Otsuki near Tokyo with the JR Pass and take the Fujikyu line from there (1,100Yen). You can read more about traveling to Fuji here.

For Hakone: The JR Pass will cover the Bullet train to Odawara the gateway station for Hakone, from there you may have to continue your travel by local transportation, which have there own respective fees. A Hakone Free Pass may be helpful there.
