You can ride the Hikari Shinkansen directly from Tokyo station to Kyoto, which will take just 160 minutes.
This route is covered your pass, so just tell the JR Staff where you wish to go and enjoy the ride!

Also we have a flight at 9:40am on Saturday morning the 7th September, what is the best suggested option for us?
As we will be in Tokyo already is there a way where we are able to sleep over night and arrive at the airport in good time?
