Hi there,

Unfortunately there are no travel option available after 11.00 p.m. as most trains in Japan will stop riding after 12.00 p.m. so I would recommend staying your first night around the airport or in Tokyo.

If you have a JR-Pass you can take an early bullet train to Kyoto. Otherwise the most economic option will be a night bus the next day that can be found as cheap as 3,500 Yen/ one way.
