The JR Pass will cover travel between all the cities you visit but there are some parts that are not included.

These are:
-Local travel within Hakone -The bus from Takayama or Kanazawa to Shirakawago.

You can use the Shinkansen for free between the cities that have a Shinkansen station.

You can reach it to use places like Arashiyama, Fushimi Inari, Uji and Todaiji from Kyoto station.

Is it operating like an IC card, or do we need to go to a ticket office to exchange for a paper ticket everytime we use
1. Trains between Airport and Tokyo
2. Trains ride within Tokyo or within Kyoto
3. Train rides between Tokyo and Kyoto etc

You exchange the JR Pass only once. From there you can think of it as your passport to Japan, just show it and you can get on any train.

Hi I just want to make sure with my itinerary for Tokyo to Kyoto and back to Tokyo, do I purchase the while Japan one or the regional one?

For going between Tokyo - Kyoto, use the Japan Rail Pass (national one), as there is no regional pass that covers this route effectively.
