9 sep - 13 sep - tokyo
13sep - 15 sep - lake kawaguchi
15 sep - 17 sep - Kyoto
17 sep - 18 sep - Kobe
18 sep - 20 sep -osaka ( day trip to Nara )
20 sep -21 sep - Tokyo (depart with great memories)

I think you can consider a 7-day JR Pass here from Sept 15th to 21st. Generally speaking, the cost of a 7-day JR Pass is similar in price to a return ticket to Tokyo - Kyoto using the Shinkansen. I think the added travel to Kobe, Osaka, Nara and the airport in Tokyo makes it worth it.

One thing to look into is your travel from Kawaguchiko to Kyoto, this is not an easy route and requires different transfers, and there are different options available, so be sure to plan it ahead of time.
