Using JR pass

You can certainly use the JR Pass for the above itinerary,

I have made a small list of normal ticket prices below to see if a JR Pass would pay off.

Narita Airport - Tokyo ¥ 2,940
Tokyo - Atama ¥ 4,080 (I assume you mean Atami, instead of Amami)
Amami - Kusatsu Onsen ¥ 9,720
Kusatsu Onsen - Takayama ¥ 12,200
Takayama - Tokyo ¥ 16,800

For a total of ¥ 45,740 the 7 day JR Pass is ¥ 28,300 so you would save ¥ 17,440. Your itinerary was a little confusing for me, so let me know if I got everything right!

You can certainly buy a 7 Day JR Pass and use it specifically for Nov 16-22!
