Does this Itinerary covered by JR Pass?

Most but not all is covered under the JR Pass. You can get part of the way to Hakone, but not all the way there. Look into getting a Hakone Free Pass. Currently though the Hakone Ropeway is closed as is Owakudani, so substitute buses are running that bypass it. You might want to consider going to the Fuji 5 Lakes area instead.
For the Tateyama Kurobe Alpine Route, you don't start and end at the same place. For one of the end points, Ogizawa, there are 2 ways to get back to Tokyo. If you fully want to use the JR Pass without paying extra, then you need to get to Shinano-Omachi Station to take a 60 minute train ride to Matsumoto, then transfer and return to Tokyo. The total time will be about 3½ hours to get back. The total time round trip on the trains will be about 6 hours. You can make some good savings though with a 14 day pass. You get get even more savings with some other day trips, such as to Nikko north of Tokyo, as well as to Himeji with Japan's finest castle. If you can fit half a day to see Nara, it also is well worth it. The Todaiji Great Buddha at Nara Park is one of Japan's greatest sights. Kyoto is certainly worth more time than you are giving it - if you are seeing Tokyo already, you can largely skip Osaka in the day time. But at night be sure to see Dotonbori and try some of the food there -- the takoyaki or octopus dumplings are quite famous there, plus the night views from the Umeda Sky Bldg, and Abeno Harukas Bldg are stunning. For Kobe there are the city views from Mt. Rokko which are famous, and a good hot spring there - be sure to try it at least once during your stay.

Most of your travel is covered by the JR Pass, there are some local areas where you still require addition transport but all expansive travel is covered.

As mentioned above travel within the Hakone area is not covered, you can however use the JR Pass to use to Bullet train to Hakone. This is Odawara station, from there you can use local non JR transport to explore Hakone.

The same goes for the Kurobe Alpine route. The JR Pass can be used to travel to Toyama, from there you will need to use other transport again to Tateyama and the bus to the route itself. This however is only minor.

While in Osaka, I think your kinds may love a visit to the local Universal Studios and the Harry Potter village.
