You can indeed buy day passes for the Tokyo Metro if you plan to explore the city. These cost 750yen one day, although there are sometimes cheaper promotions available.

Kyoto is mostly explored by bus. You can buy a 500yen day ticket from the bus driver. One bus ride has a flat fee of 230yen, so making savings is easy.

Using your JR Pass to go to Kyoto and back to Tokyo is where you can most savings. Note that the pass is counted in days and the first day is counted as a full do. Meaning that if you'd activate it on Day 3, then the last day of use is Day 9. My advice is to activate on day 4 and then have your last day on Day 10.
