Hi there!
You can use the JR Pass on all JR lines across Japan. In Tokyo there is a good coverage of JR lines - here is a map for reference.
You can also use the JR Pass to get to Kyoto from Tokyo on the Hikari bullet trains. Here's a sample itinerary for you.
