Hi there,
I would recommend reading out guide on visiting Fuji to get a general idea. Here is the full route from Yokosuka to Otsuki, from there you can take the Fujikyu line as described in the guide. The last part will costs around 1,100Yen.
To Kyoto, I would recommend going back to Tokyo station via Otsuki to take the Shinkansen from there to Kyoto.
