I will have my flight home from japan at 11:40am from Narita airport, and I am wondering if it is possible to take the train from Kyoto on the same day (early morning), or a night train.

Hi there,
No, unfortunately there is no piratical way to arrive that early from Kyoto. See this route as refference. Which would leave you with less than 1 H before departure.
Instead I would take an evening train to Tokyo or Narita and spend the night there.
