If you would like to go to Kawaguchiko, you can take the direct Fuji Excursion limited express train from Shinjuku Station. The JR Pass covers the first part of the trip (from Shinjuku to Otsuki Station). However, because the train switches onto private tracks (Fujikyu Railway) for the second half from Otsuki to Kawaguchiko, you will need to pay a supplemental fee (approx. JPY 1,140 to JPY 1,740 each way). Please go to a JR Ticket Office in Japan, show your JR Pass, and book a seat reservation for the Fuji Excursion. The staff will calculate and process the supplemental payment for the private railway section right there.

If you would like to go to Hakone, you will use the Tokaido Shinkansen (Bullet Train) to Odawara Station. The Kodama or Hikari Shinkansen bullet trains are 100% covered by the JR Pass. To make your seat reservations, please visit any JR Ticket Office (Midori-no-Madoguchi) or use the automatic ticket machines once you are in Japan.
