This will depend on the number of people activating at the same time as you. In peak times, you may have an hour to wait, at other times, you will be done in 5 minutes :)

Do I have to transfer at the Tokyo Station for trains to Kyoto?

Yes - you should transfer from the Narita Express to the Hikari Shikansen for Kyoto.

Should I book a seat for the train to Tokyo Station and then to Kyoto Station online first?

As you can't book seats online for the Hikari Shinkansen, I recommend you reserve seats at Narita once you arrive. The ticket officer should be able to give you advice on what the best trains to get will be given your connection, but in I would estimate for around 20-30 minutes transfer at Tokyo station to be safe.
