The stations don't all open at the same time. There are a lot of stations in Japan, some in big urban centers open much earlier than places in small towns with little traffic. You can see regular fares, routes and schedules on Hyperdia.

The Shin-Yokohama station is travel desk is open between 5:30-22:30. The station itself remains open longer for access to trains and platforms.
