my daughter and I will be arriving in Japan on Dec 18, 2020 and will remain until January 5, 2021; but we want to be the first 7 days in Tokyo. what would be the best option of JR PASS, if after the 7th day, we want to travel to Kyoto, Osaka and Nara; returning directly to Haneda airport to return to my country

I would just get a 7-day Japan Rail Pass for your travel to Kyoto, Osaka, Nara and back to Tokyo.
Within Tokyo travel does not cost as much and you could use a travel card, like Suica. See:
