JR pass validity at certain places

I am aware that the faster bullet trains are not covered on the JR pass. Same with the buses and local trains.

Yes, as a rule only the Mizuho and Nozomi bullets are not covered by the JR Pass. You can find full validity details here.

is it still possible to get to (and around) these places using the JR pass? Or do I have to pay extra for separate lines?

Yes - all of your destinations are covered by the Japan Rail Pass. You will not have to pay any extra.

This official JR map is by no means exhaustive, but it should serve as a general guide. It doesn't show local trains and many smaller lines, as well as not showing the bus routes that are available.
