Hi there,
I would recommend getting a 7 day Japan Rail Pass for travel to Osaka, Kyoto and back to Tokyo. These are the more expensive routes and this is where the Japan Rail Pass is best used.
You can also use the JR Pass on the local JR Network, both in Tokyo and Osaka as well as to a limited extent in Kyoto.
