I would like to use this pass to travel within the cities and to surrounding cities/prefectures while I'm my stay. I would als like to use it to go between prefectures and stay in different hotels throughout my stay in Japan.
Is this allowed? As I had received an email saying that it wasn't allowed, however I'm not sure if there was a misunderstanding or not. And if so why is this not allowed?

The JR Pass is an unlimited travel ticket, so you can use it as much as you'd like :)

Thank you for your reply, I was confused because I received an email from the support team saying this:
"Also, while using the rail pass as an exchange ticket between hotels is not allowed, you can use it for unlimited rides on valid routes within its validity period."
Do you know wha this means?

I'm not sure - maybe this is from your tour or something like that? Or perhaps it is non-JR transport between the hotels?
In any case, what I can tell you is that the JR Pass will not limit you from travel. I.e. you can take any JR Pass covered, during your validity period as you like and as many times as you like.
