Hi there,
The route would look as follows using the JR Pass:
Take the Tokyo Monorail from Haneda Airport to Hamamatsucho (the last stop for the Tokyo Monorail). There transfer to the JR Yamanote line, bound for Shibuya. The Full route is covered by the JR Pass.
