Apart from using the bullet trains from Naeba - Tokyo and then Tokyo - Osaka - Kansai
will I be able to use the JR pass if I'm just touring around Tokyo ?

Hi there,
Yes, you can use the extensive JR network around Tokyo, especially the useful Yamanote line which stops at many of the cities key locations. Here's a map of JR lines in Tokyo for reference - as you can see, with careful planning you can make excellent use of the Japan Rail Pass!
