Hi there!
Yes - during Obon festival (about 3 days around the 15th of August), you can expect to see busier public transport network in Japan. Most people will return home and visit family so travel can be a busy experience!
While seat reservations with a Japan Rail Pass are free, there is no simple way to reserve in advance of arrival in Japan. To minimise the impact to your travel, I recommend reserving all your seats as soon as you land in Japan.
