Day 4: Tokyo Kyoto (Stop by Mt Fuji)
Day 5: Kyoto City Tour
Day 6: Kyoto Tokyo Disney Sea
Day 7-8: Disney Sea
Day 9: Depart Tokyo

Hello there,
I would use a 7 day JR Pass for your itinerary for day 1-7. The cost of a 7 day JR Pass is roughly the same as a a return trip Tokyo - Kyoto using the Shinkansen bullet trains. Now you get 7 days of unlimited travel for the same price.
The JR Pass is also great for making stop over, as you do not have to buy separate tickets.
