A 7-day Japan Rail Pass would be the best option if you can cover at least travel to Nara, Kyoto, Kanazawa, Takayama, Matsumoto and Tokyo within the 7-day period. You could then look at using a Hakone Free Pass within the Hakone area.

Thank you Daniel. Actually our itinerary looks like this, so definitively the 14-day pass will be more convenient. Now, could you please help me telling me the Shinkansen lines for these cities? I found it challenging and can't seem to make it, Really appreciate it!

Kanazawa - Takayama JPY 5,710
Takayama - Tokyo JPY 14,190
Tokyo - Haneda (by Monorail) JPY 660

For a total of JPY 43370 the cost of a 14-day Japan Rail Pass ¥47,250. Meaning you are about 4000 yen short of breaking even. It is not much but difference, maybe with local travel added it may be worth it.
