Hi There! Just checking if it makes sense:
Day 1: Hakata to takeo onsen early in the morning.
Continue to Arita for museum and sights.
Stay in Nagasaki for the night.
Day 2: Visit Nagasaki and either stay the night or continue to Kagoshima for the night.
Day 3: Visit Kagoshima and stay the night.
Day 4: I would like to stop on Mt. Aso but wonder if I should go through Miyazaki to Beppu first and then backtrack to the Mt on the way out to Hiroshima. This would include maybe 1 or two nights in Beppu and in the day of departure stop for a short hike/ visit by bus to the crater.
Otherwise, from Kagoshima with a stop in Kumamoto before going to the Mt and either stay or go on to Beppu for the night?
I have a 21 day pass and Kyushu is the start.

Hi there,
I love Kyushu <3 - Honestly speaking, the best part of Japan (outside of summer).
Aso-san can be reached from both Oita/Beppu or Kumamoto. From Kagoshima, the fastest way would be to take the Shinkansen up to Kumamoto, then an express train to Aso station. Here are a variety of hotels/hostels where you can stay, then use a bus to the crater/hiking area.
If you go from Miyazaki/Beppu/Oita, then you can take an BRT by JR from Oita station to Mt. Aso.
