The difference is not that big but my advise here would be to buy normal tickets and look for a day pass to travel to Kobe and Himeji.

As I am going in mid January, maybe I would like to add in Takayama and Shirakawago.
In this case, getting the JR pass will give more savings right?
On which day can I visit these two ? Better to go from Tokyo or Kyoto?

I can add another day to my trip which make it 10days. I just randomly plug it in as below. Appreciate your advise.
If so, I should activate my 7day JR pass on day1?
(If it is too packed I can forgo kobe/himeji)

Day 1- Narita(AM) – Tokyo
Day 2-Tokyo
Day 3- Tokyo-Hakone
Day 4 – Hakone-Kyoto
Day 5-Kyoto-Tateyama-Shirakawago
Day 6-Tateyama-Kyoto
Day 7 – Kyoto
Day 8 – Kyoto-Osaka
Day 9 – Osaka -Kobe/Himeji

Adding in a trip to Takayama does add a lot more travel and a 7 day JR Pass could be worth it if you can use it from day 3-day9.

Takayama is a very nice inclusion and the train trip there is scenic too.

I am thinking not to include Takayama and Shirakawago but go to Kawaguchiko instead.

I read there's Fuji Hakone Pass(8000yen) but is it worth for me as I wont be taking the trip back to Tokyo. I am going to Kyoto from Hakone.

I know the one way bus to Kawaguchiko is 1750yen from Shinjuku. But I have no idea how much those local bus/ropeway/transportation will cost when ard there and Hakone.

So, is it worth to get the Fuji Hakone Pass for a 3d2n in Kawaguchiko-Hakone if not taking a trip back to Tokyo.

I will be going to Kyoto straight from hakone.
