I have to catch a train from Kansai airport to Gifu hasima and keeping in mind the crowds during Golden week , Will catching the Shinkansen around 6 am easier and less crowded?

Yes that would certainly help.
Golden Week is a time of leisure and most people will be travelling a little later. This way it is possible to skip some of the crowd.
