... so if, eg, I pick it up on 28th June at 8am is the ticket valid until 5th at 8am?

Hi there,

Yes, day is counted as a full day - no matter that time you first use the train.

For example, starting the JR Pass on a Monday, means that the last day of travel is the following Sunday.
