Hi there,
The Aizu railway is not part of JR and you'll have to buy a normal tickets.
What Mobile app do you mean? Hyperdia has a decent mobile app, Japan Navi also as a mobile app with search for the Japan Rail Pass.
Bus routes are operated by each JR company. You can find information regarding them on each companies own website. For instance on the JR East or JR West website. Unfortunately there is not one place to find them all.
Hope this helps,
Daniel
