Hi there!
Good question. Here are normal ticket prices:
Tokyo - Kyoto ¥ 13,020
Kyoto - Nagasaki ¥ 18,130
For a total of ¥ 31,150 the 7 day JR Pass is ¥ 28,300 saving you already ¥ 2,850. You also get 7 days of unlimited rail travel which is a pretty good deal.
