Hi,
We will arrive in Japan mid October, we will stay 3 days in Tokyo, then travel to Kyoto 2 days then Osaka 2 days and then back to Tokyo for 1 day and return home the next day. I was thinking of buying a one way from Narita to Tokyo and then activate the 7 day pass the day we travel to Kyoto. Is this a good idea?

Yes, that's a good idea - assuming you do buy at current JR Pass pricing and before the end of the month.
