Here are some itineraries for you to use for your travels. There is a direct train to Shinjuku from Narita on the Narita Express. You'll also need to use the Hikari bullet train from Tokyo station to Kyoto station to make a good day trip.

1. Narita airport terminal 1 > Shinjuku(jr): ¥3,310 (84mins, 89km)
2. Shinjuku(jr) > Kyoto: ¥13,420 (182mins, 517km)
3. Kyoto > Tokyo: ¥13,420 (161mins, 513km)
4. Tokyo > Narita airport terminal 1: ¥3,140 (58mins, 79km)

JR ticket cost: ¥33,290 for 4 legs

• 7 day Japan Rail Pass (¥28,300) saving: ¥4,990

1. Narita Express to Shinagawa station (JR Pass OK)
2. Yamanote line to Meguro station (JR Pass OK)
3. Subway line to Shirokanedai station then walk to hotel (Separate charge)

But it uses Shinkasen Nozomi 15 or Nozomi 17 or
Or Shinkansen Nizomi 209
But Nozomi trains are not covered from Shinagawa to Hiroshima.

My JR pass is valid upto 28 November 2012.
I want to travel from Shinagawa to Narita Airport on 28 November 2012 at 2300 hrs.
1- Will I have to spend more money (Yen) or is my JR Pass valid?
2- Which Train I can catch from Shinagawa without spending more money.

1. Your JR Pass will be valid on the JR Narita Express train (or normal JR trains) to Narita from Tokyo.
2. The last direct Narita Express to Narita leaves Shinagawa at 19:50, getting into Narita at 21:13. An alternative set of non direct JR trains leave at just after 8pm, but this doesn't really buy you much more time. Other options will require a further charges I'm afraid (and are really not that numerous - the only other option I can think of that is not very expensive is to travel to Nippori with the JR Pass and then pay for the Keisei Skyline to Narita. Here is a sample itinerary leaving Shinagawa at 20:30.
