We will spend 7 days in Tokyo. We will use Tokyo as our base, and move from there. We are going to Nagano, as well as Gala Yuzawa. Apart from those two destinations, we intend to use the pass for travel within Tokyo. Is it worth getting the JR Pass or should we just pay for the train tickets when we need to?

You would do the following travels.
A return Tokyo - Gala Yuzawa 13,340 JPY
A return Tokyo - Nagano 16,800 JPY
For a total of 30,140JPY, while the 7 day JR Pass is 29,110 JPY. So you will already be making savings with these two trips, add in travel between Tokyo and the airport, local travel and maybe even a day trip and the JR Pass is a very interesting option.
