Hi Prima,
The best option here would be to buy normal rail tickets, unless you plan to travel back from Tokyo to Osaka/Kyoto, then a 7 day JR Pass would be great.
You can use the JR Pass Fare Calculator to find an approximate ticket cost of a single route or even your full itinerary.
