Hi there!
Yes, this is all covered by a a JR Pass, so you should have no problems.
By the way, if you are not returning to Osaka after going to Tokyo it may be more economical to purchase single tickets rather than a JR Pass.

From Osaka Kansai Airport to Osaka, you can use the Haruka to get into town (sample itinerary). From Narita you can take the Narita Express into town (sample itinerary).
