Hi there,
If this is your only trip, I’d recommend purchasing separate tickets as the price of the tickets would not justify the cost of a JR Pass. Your options are either to travel by plane or by Shinkansen train, and both have advantages and disadvantages:
Shinkansen will be a lot cheaper but will be almost double the travel time, whereas by plane it is significantly more expensive and you’ll have to book extra train tickets to get to and from each airport to the city centre or vice versa, however travel time significantly lower.
