Me and my wife are coming for the Rugby World Cup next September. We will attend all Scotland group games. We arrive 19th September stay in Yokohama 4 nights then plan to travel to Osaka, Kobe, Horoshima. Then back to Shizuoka and Yokohama again by the 11th October We then hope to spend a few nights in Tokyo.
Would it be cheaper getting a 21 day rail pass or booking each journey individually?

It may depend on how many days you spend in each city. I could give you a more exact answer if you tell me a bit more about your plans. Like how many days you will be in each city and for how long.
In general, the JR Pass provides great value for the RWC2019, as you can use it to travel to any of the games, country wide.

Hi. We arrive 19th Sept 4 nights in Yokohama. Then move on to Osaka for 4 nights. Then to Kobe for 4 nights. We then intend to spend 6 nights travelling down to Hiroshima area, coming back up to Hamamatsu for 2 nights then back to Yokohama for 4 nights and finally traveling to Tokyo for 2 nights. This will take us till 14th October.

Looking at ticket prices so far, this would be below the cost of a 21 day JR Pass. For now it would thus be cheaper to buy normal tickets. However, this may change if you plan on any side trips.

Yes, there might be a small difference depending on if you use a reserved seat or not but you can expect to pay these prices.
