looking at hyperdia fares......there is the train fare, and then seat fare...
.....is the total cost both train fare and seat fee added together?

is the osaka metro midosuji line from shinsaibashi to kyoto, a apart of the JR pass system?

Yes, both fares need to be paid. Look at the total for ticket price.

JR Pass, covers both on JR trains.
