Nice travel itinerary!

You could make very good savings using the 7 day JR Pass. This would however require a bit of planning. Travel from Tokyo - Ehime - Kyoto - Tokyo - Nikko is the most expansive part. Ideally I would recommend covering this part would be the best from day 3-9, this does however mean doing quite a bit of travel on day 9.

At the same time you are traveling quite a bit and you can make savings over normal tickets, even with a 14 day JR Pass.

For day 3 to 6, do I need to buy the Jr shikoku pass as I will take the budget airline to matsuyama and day 9 to 11, Jr Kanto pass ? I will use the 7 days Jr pass from day 6 to 12 from Tokyo to Kyoto and kobe and vice versa. Is it applicable ? Thanks in advance.

In that case you could just use a 7 day JR Pass from day 6 - 12 and use the JR Pass to cover the remainder of your travelers.
