Hi there,

The best way is simply to use the Shinkansen bullet train between Tokyo and Kyoto, you can see Fuji from outside of the Shinkansen on a clear day.

From Kyoto, take the Shinkaizoku serive to Osaka, which takes about 30minutes.

Consider a stay at a Ryokan Onsen resort in Hakone. Here you can enjoy an outdoor private Onsen with view on Fuji and even drink a class of Sake if you like. That would be one of the most ideal stays I could imagine.
