My wife and I wish to travel by train on March 24,2018 from Tokyo to Nagasaki.
We will be getting on a boat and sailing for 11days along the coast of Japan,
We will disembark in Niigata on April 5,2018,and wish to return that day to Tokyo airport
(NRT)
Are we better off buying individual tickets or a Rail Pass?
In either case, how do we arrange class and seat reservations?

Hello Jerome M Abeles,
Your fares would cost:
Tokyo - Nagasaki ¥ 27,460
Niigata - Tokyo ¥ 10,370
Since there is nearly 2 weeks in between, a 7 day JR Pass would not work and buying normal tickets would be the better option. You can also look at cheaper domestic flights to Nagasaki.
You can buy tickets at the station when you arrive in Japan.
