I will go to Japan via the Kansai Airport then go to Tokyo on the next day by Shinkansen (using the JR Pass). Should I buy the Haruka & Icoca round trip? (I will stay in Tokyo for 5 days, and 5 days in Kyoto after that. Going Back through KIX).
and also, can I use Icoca card in Tokyo (for the non JR Line)? How do i refund the Icoca credit? can i do it in the airport?

Hi there!
You could buy the Icoca + Haruka package but know what the JR Pass also covers your trip full trip from Kansai Airport to Tokyo, so you may not need the Haruka Ticket.
You can use the Icoca card in Tokyo on other kinds of transport such as the bus, metro and even in stores. So it may come in handy. To refund the Icoca card simply go to any manned JR Station, including Kansai Airport and ask for a refund of your 500yen deposit.
Personally I would keep the Icoca card as a souvenir, because the one at Kansai Airport is a very limited edition only available to foreign visitors.
