Could you please advise what will be the best ticket for us if we have itinerary as follow:
Day 1: haneda, tokyo sightseeing
Day 2: disneysea follow with trip to osaka
Day 3: universal follow with trip back to tokyo
Day 4: tokyo-haneda
In addition, could you advise the schedule for shinkansen and the best location to stay? Is there any hotel name that you could recommend that help our mobility in tokyo and osaka?

It looks like you are a bit under breaking even with the cost of a regular JR Pass. You might look into a Japanican JR Pass 20% discount ticket.
As for where to stay, close to a station is the most convenient, like Tokyo, Shinagawa, Shin-Osaka etc. There are some cheap hotel chains you might look at, like:

Certainly, but such an event is very unlikely.
