As a long-term resident in Japan, I have a gaijin card and don't need to carry my passport around. When I buy the JR Kanto Pass, I know I'll need my passport, but does the same apply for using it? Do I need to have the passport at any given time when I use my JR Kanto Pass, or only when I buy it?

A Passport is required for purchase, additionally you should carry it with you whilst traveling. The JR Staff may ask for identification proofing that you are eligible for its usage. This rarely happens but it is better to avoid possible problems this way.
If the staff were to ask for identification, would it be possible to use my Japanese driver's license or resident card? They're both always on me and, of course, less of a pain to carry/less liable to be damaged or folded. They both have the same information and more than my passport would have. Would they not work?
The JR Staff needs to verify that you are eligible for using the Pass. Your passport is the proof for this, therefor I would recommend keeping your passport with you.
This way you can avoid unnecessary difficult situations.
