I will be travelling to Japan in December for the 3rd time, in 3 years.
On this trip I will be mainly in Tokyo but wanted to go back to Kyoto for a day.
What pass should I get if I'm mainly staying in Tokyo, a day at yokohama and 1 day in Kyoto.

If you'd stayed only in Tokyo, then I'd say look at Tokyo Metro / JR day tickets but going to Kyoto completely changes that. The cost of a return ticket Tokyo - Kyoto is similar to the cost of a 7-day JR Pass, so my recommendation would be to get a 7-day JR Pass. Use it for the return to Kyoto and then use the other days to travel for free around Tokyo using JR lines.

Would the Tokyo metro be enough for Yokohama if I don’t go to Kyoto ?
The Tokyo metro does not go to Yokohama but you could use local JR lines between both cities.
