Can we travel as a family (2 adults + 2 children, although one is 12 so adult for JRP) on august 11th from takayama to hakodate on our JRP?
do we need to go back through tokyo?
will we be able to book seats?

Yes, you can travel this route using the JRP. The route would indeed mean returning to Tokyo, from where you can use the Hokkaido Shinkansen to Tokyo.
Seat reservations can be made once you are in Japan and have exchanged the JR Pass.
