Should I buy a 7, 14 pass or just individual tickets. I am so confused bec. of the connecting train charges that I have to consider on some of our day trips. Please help me. The following is our itinerary:
Day 1 Arrive at Narita to Tokyo
Day 2-7 Tokyo (might do a day trip to Yokohama)
Day 8. Tokyo to Mt Fuji
Day 9 Tokyo to Kyoto (hotel)
Day 10. Kyoto
Day. 11 Kyoto to Nara
Day 12 Kyoto to Hiroshima
Day 13. Hiroshima back to Kyoto
Day 14-17 Kyoto (might do a day trip to Osaka)
Day 18 Kyoto to Narita
Day 19-21 Narita till departure

As you can see, a JR Pass would help you make significant savings. Both for a 7 and 14 day JR Pass.

Does the calculations include times when I am within the city where JRP does not cover? Like the days when I am stayingand just going around in Tokyo and Kyoto?

Its travel between cities. You can see exactly what routes I added on the left side. Local travel on JR lines in Tokyo and Kyoto are not included in the itinerary I added (since I don't know where you'll travel) but would only add to more savings.
